Probably, let me see if the existing one can be made to keep water out.
Both are fully functioning, but the one in the car has a broken wind deflector arm...which may be the problem with water leakage, as I taped the deflector down to stop it rattling.

Removed the seal from sunroof glass, it was knackered and harbouring water. Then removed the glass, both are in the sun drying. The sunroof frame has a lot of surface rust, I'll clean it off, rust remedy it and paint. Will normal silicone sealant work for re-bonding the glass to the frame? Or do I need a special sealant? Will try and obtain a new deal from Citroen, I did see a part number posted somewhere...

Thats not bad Ray. Finally a part still available! Must be used on many other PSA cars.
I would try and use a windscreen sealant rather than any old stuff. Use Wills method in his write up.
That frame should clean up fine. Look for tiny splits in the rusty bits. It only takes the tinniest of holes to let water in.

I'll try clean the frame as best I can, still can't figure out how to remove it from the whole cassette BUT that's probably a good thing.
I've come this far so I might as well do it right. Ordered the proper windscreen sealant too. I checked on the roof lining earlier, drying out nicely, I noticed the felt had started coming away from its foam backing where it was wettest, started picking... Before I knew it the felt had come off completely and was in the washing machine... It's come out lovely and clean and smelling of Lenor's finest. It's currently resting on the the foam part of the headlining. I'll hold it in place with pegs and use spray adhesive to stick it back down again.

Oh... If the sunroof is non operational does the motor need to go back in?

This is the opportunity to investigate why it isn't working I suppose. Cables can seize up, or the motor nylon wheel can dial. Maybe it's the motor itself.
It is also the reason why you can't remove the sunroof frame from the cassette probably. You need to pop the sunroof frame into its up position. Then either side there are two screws which need to come out on the arms that push the panel up. You then have to remove the thin plastic trim, sure you have found this already, which simply unclips from the frame. It sits right under the glass on the front edge. You'll find four screws there. Then it should just lift out.
Up to you wether the motor goes back in. Knowing that the screw holes can leak water, might be an idea to throw it all back in with sealed screws.
I had a good look at my headlining. And not damp....yet!

I tried getting the sunroof to open manually using a torx and a ratchet, I released the long arm but the plastic wheel still wouldn't turn.
Think it's fair to say it's probably seized and I'll leave it as it is, I'll just be glad if it doesn't leak when I put it all back together.
I also forgot to mention that K-BAN has had a new windscreen in a former life, there were splinter of glass all along the edge where the headlining meets the windscreen.

You could try soaking the motor wheel in plus gas maybe. But it could just be better to leave it. Doesn't sound like you will be able to get the frame out then. Shouldn't be an issue though.

Not usually worth trying to force the motor wheel.
The plastic teeth shear easily.
Same wheel in the BX motors are usually metal and much stronger.
Those teeth drive a pair of spiral threaded wires that run in grooves round the outer part of the frame.
It is in the grooves the rust builds up and locks the wires.
The only way to free off is disassemble and clean up the grooves and the wires.
